Largely, I think, the Hammerhead is for area denial against smaller ships. If you want to protect an asset from flights of fighter class ships, the Hammerhead will be tool. The Hammerhead main role will be screening against ships smaller than itself. With the Polaris, you are going to focus on firing super expensive size 10 torps at high value targets. The Polaris is a big game hunter and will require a larger crew to be effective. Choosing I think largely has to do with the targets you envision attacking.
